The new issue of Empire magazine includes a feature on the upcoming Season 7 of Game of Thrones, and in that feature they confirm a long-suspected fan theory that Jon’s birth name is actually Jaehaerys.

“As we saw in the last episode of season six, Bran’s (Isaac Hempstead Wright) psychic time-traveling “greensight” revealed the true nature of Jon’s birth heritage and his real name: Jaehaerys Targaryen. “Bran’s now in this precarious situation in which it’s just him and Meera [Ellie Kendrick], and he has all of this information that could change the entire story,” says Hempstead Wright. And it’s not just about Jon. “He knows about the origin of the White Walkers, too.”

Do you think we will meet him? Do you think we need to for Jon to learn the truth? Maybe once Bran shows up he can take Jon 'back' with him just like the Three-Eyed Raven did and show him everything for himself??

I know Bran will probably be the one to tell him, but don't you reckon it would be so much better to meet Howland Reed? Jojen and Meeras father, Ned Stars, oldest friend and confidante?
Bran will just tell him what he saw, or take him and show him, whereas Howland could tell him all kinds of things. How they came up with the plan to pass him off as Ned's bastard, how Ned came to call him Jon, how Ned felt about the way that Howland killed Arthur Dayne, the Sword of the Morning, did they argue about it, or fall out.....so many details. And all the anecdotes he could tell about Ned, too.

It would certainly be neat to see, though I don't think they do that with this series. Perhaps with one of the spinoffs they're thinking of doing. I actually think I would like that a lot more to be honest as it would give much more time to what we want to see than having it rushed into a scene or two in these last 13 episodes.

The first episode of the series introduced Jon Snow as Ned Stark’s bastard son. Not one character has ever questioned that, not even Jon himself. But the season 6 finale showed that it was not the case. Jon was actually Ned’s nephew, the son of his sister Lyanna. And the recent season 7 finale confirmed not only that Lyanna is Jon’s true mother, but that his father was Rhaegar Targaryen. And since Rhaegar and Lyanna were lawfully married, Jon is not a bastard at all. His real name is Aegon Targaryen, and he is the true heir to the Iron Throne.

Clearly, Ned lied about Jon’s parentage to everyone — even his wife and children — in order to protect him. And a part of that was changing the boy’s name. Including his first name, as he was named after his paternal grandfather. Now BroBible is reporting that a Reddit user duh_metrius has a theory about why Ned chose the name Jon to call his nephew.

The theory comes from the names of Ned’s three biological sons — Robb, Bran, and Rickon. Each was named after a man who Ned cared about. Robb after Ned’s best friend, Robert Baratheon. Bran was named after Ned’s brother Brandon, and Rickon after Ned’s father. If Ned chose to name his surrogate son after another man he loved, then the answer is clear — Jon Arryn.

Jon Arryn raised Ned and Brandon Stark as his wards. Both Ned and Jon fought side by side during Robert’s Rebellion. He eventually became Ned’s brother-in-law and predecessor as Hand of the King. It was Jon’s murder which started the chain of events that is the story of Game of Thrones.

duh_metrius later clarified that they have been aware of Jon Snow being named after Jon Arryn for awhile. But they brought it up recently because of the parallels in Ned’s relationships with both men. Jon Arryn was not Ned’s father, but he raised Ned as a son and loved him like one. And Jon Snow is not Ned’s son, but Ned has raised and loved him like one as well. And Jon Snow’s love for the man he still believes is his father has influenced most of his decisions and choices in life. Some Game of Thrones theories can be pretty out there. But this one seems obvious and clear. And with what the audience has recently learned, very beautiful.

I like it. It's very nice to think that Ned named him after his own foster father, already thinking of the relationship he would have with his sisters child.
Still, I always thought he should've stood up to Catlyn a bit more. She was so awful to him.
